I'm pretty sure it's just part of the backing track they use for Prayer. Did Jon actually sing that part during the concert, or did he mime it and they dubbed it in later?

I think this part is from a special overdub that jon Recorded in studio around '99-'00.

It's definately an overdub from the nineties. Just check the Nokia 05 gig - it sounds exactly the same as Prayer on the Crush DVD.
