I see both rains as some sort of the "movement" from American Reckoning that Jon believes it's happening. Something like "let the rain fall and the waters wash away all our sins, all our prejudices, all that pre-judgement over others actions. When it finally purifies our souls 'that day you know what all of this [fights] were for... Let it rain'."
